If you are doing the Como area, you would be best based in Bellagio (which is very pretty) which is in a almost central location. From here, it will be convenient to visit various parts of the lake and also, this is about the most tourist friendly lake town (though if you don't like the crowd, it can get quite trying). From here, there are ferries to virtually every part of the lake. We only did a day trip to there and apart from Bellagio, we did Verenna, and Menaggio (both were very residential and a nice getaway from the crowds in Bellagio). You can get to Como town by train from Milan's Cardona Station (there is a subway stop there) to Como Nord Largo at the cost of 10400IL per person return, and the cost of the ferry from Como to Bellagio (return) costs 22000IL per person and from Bellagio to Verenna (return) costs 9400IL per person.
