First of all, welcome to the group. I was in Greece in May, but we went to Santorini and Naxos, so I wonŽt be able to help you regarding what to see on the islands.
You are right regarding renting a car. We did it in both islands (much smaller), and it was a big bonus to our stay.
I booked our first ferry (Athens to Santorini) via web. I knew that we could have bought our tickets once in Athens, but I wanted to make sure that we got a cabin, mostly as a luggage store place (and as a place for my sister to sleep, she slept around three hours and was delighted). Afterwards, we bought the tickets at travel agents both in Santorini and Naxos. We used the Lonely Planet Greece guide, and it was quite good (combined with the Greek Islands Eyewitness Guide, and a few books beginning with the Odissey).
