Welcome to TheTravelzine! In 1994 I rode the Glacier Express from Zermatt to St. Moritz and it was one of the most exhilarating experiences I have had. It will be a great treat for you. At that time, the Glacier Express was covered by my 2nd class Swiss Pass. However, I needed to pay 7 Swiss francs to make the (definitely required) seat reservation.
On that trip I stayed at the Hotel Alfa in Zermatt (http://www.reconline.ch/metropol/alfa/) It was a 3 star hotel, though nothing fancy at all, just clean and comfortable. It offered rooms with shared bath or en-suite. I would return if I were back in Zermatt. The hotel at which I stayed in St. Moritz seems to have changed names because I cannot find it anymore. Apparently the owners are now running a hotel by the same name (Hotel Bernina) but in Pontresina, the town next to St. Moritz (http://www.hotelbernina.ch/)
You can search for hotels at http://www.swisshotels.ch - I also found the accommodations brochures that I received from the Swiss Tourist Authority to be helpful.
