Fall in Italy's Lake District is variable! We, too, visited in late September a few years ago &it was moderate, but cloudy. The gardens had been at their peak earlier, tho, so if gardens are your focus, that's worth a thought. Because I live in rhody country, I could imagine what spring must have been like, especially at the Villa Carlotta where there's quite a rhody collection.
On balance, I'll take the clouds over the crowds.
