We did take an early train to Budapest for a one day visit. We saw quite a lot of Buda and Pest. Returned that evening to Vienna. I say that it would be worth the one day's visit.
However, even though you might be able to visit Prague in one day, you will miss quite a bit of the beautiful city in just one day's visit. If you never plan to return to that area, don't miss Prague and choose Prague over Budapest.
The accommodations in Prague is/was fairly inexpensive, not like a Hilton, but adequate. Of course I don't know how the floods have changed situations and we are not big on spending money on accommodations (we camp most of the time.)
