Why don't you fly into Rome and fly out of Milan? That way you don't have to criss-corss back and forth. The airplane tickets probably cost the same as if flying in and out of Rome.
If you must see Naples, then go to Naples directly after Rome. Afterwards, take train from Naples to Florence. Take a day trip from Florence to Pisa. Then take train from Florence to Venice. Later take train from Venice to Milan.
You may also plan to fly out of Venice, but there are more choices of flight out of Milan than out of Venice.
