Going out of Flagstaff you can only take a plane to either Vegas or back to Phoenix. Your fare will be much better if you just go in and out of Phoenix. Rent your car there and just return it there.

Driving time to Sedona is about 2 hours and another hour to the Grand Canyon.

We got an incredible deal on a rental car for this trip on Priceline.com. Only $20 a day for intermediate size. Keep in mind I think the tax on rental cars in Phoenix is about 18%. Ouch!
