I would recommend staying on the island. There are a number of hotels, some quite close to the main gate. If you have wheels on your suitcase, the trek uphill shouldn't be too bad.
There is a luggage check area just inside the main gate. I used it when I visited Mont St. Michel several years ago - checked my case, then walked up the street to find a place to stay. I got a reasonably-priced room at the second place I tried - view of the sea & breakfast included.
The advantage of staying on the island is that after the day-trippers go home, the streets get very quiet, and you can really enjoy walking around. June evenings will be very long, which should make a stay on the island even more memorable.
