I would recommend the train from Warsaw to Krakow. The express makes the trip in just a few hours, and the scenery is an overview of Poland - from plains to rolling hills. As I recall, our compartment was very comfortable. We were warned to be careful of pickpockets in the Warsaw station, and took the usual precautions - had no trouble.
The Krakow station was rebuilt in the past 10 years. There is a tourist agency either in the station or near it - a good guidebook will give you the details.
Be sure to stay near the main square (Rynek Glowny) It's a wonderful city center.
