The issue with negotiating with the manufacturers overseas rather than retailers in your own country will be the compliance with your country's car specifications when you come to import the car. By buying the car within your country on one of these deals, the firm ensures the order complies in advance and makes sure any hiccups later are dealt with.
You say you don't wish to drive the car in Japan, however, you may then run into tax issues back home as you are not importing a used car but a new car. I am of course not at all qualified to comment how US tax might work, but for Australians that used to be an issue (GST has changed the situation and I am not sure about tax aspects anymore for here either).
