For a New York airport, I would just enter NYC as the destination on an online booking engine, and see which has the best fare and most convenient flights. LaGuardia may be best if you're taking a taxi, but Newark has a train to Penn Station, letting you avoid street/highway traffic: . JFK has a new train letting you connect to the Long Island Rail Road or subway; I hear that it's somewhat confusing, without good signage.

Usually a Saturday night stayover means a less expensive ticket, but sometimes there are good fares without this stayover. You can experiment with different dates; if you're paying for extra hotel nights exclusively to get a lower fare, consider your total expense.
