Altho it depends greatly on your airline & departure city, airline counters often have heavy-duty plastic bags into which items like your backpack can be placed. Because of security issues, if you wrap your pack in advance, TSA is going to have to unwrap it in case yours is a piece that's chosen for closer inspection.
I urge you to call your airline to check on their policies & availability of bags.
Also, check about items like backpacking stoves! My whisperlite is always singled out for scrutiny & I count on buying the appropriate fuel & container upon arrival.
