Sybil, Greg mentioned the Architecture River Cruise. We took this cruise last October and it was wonderful. It gives you the opportunity to see buildings from a different vantage point - for example the Chicago Opera House has very interesting details that can only be seen from the river. It also presents a good precis of Chicago history through its buildings.

The Contemporary Art Museum is fabulous. You can easily spend a full afternoon there.

We stayed at the House of Two Urns. It's in Wicker Park (not downtown but we enjoyed staying in a residential area and it's only a 10 minute taxi ride (also close to a subway station). Our host was gracious and welcoming. Here's the website:
